Think its just a spare. If you look at the downspout at the rear of the box, the angled section is a seperately glued on piece, possiibly susceptible to being snapped/knocked off  as its so close to the roof.

The Blue Anchor signal box has steps that stop in mid air. This is because the real thing is built next to the platform ramp at the station so the steps in real life stop on the elevated platform and not at the base of the signal box. Bachmann include some crude steps to complete the flight should you not want to recreate accurately Blue Anchor station. Perhaps something similar happens at Shillingstone preventing the real downpipe runnign the full height of the box and the spare part enables you to fill the gap if necessary?

No!

Hadn't looked before as its not on the layout yet, mines is about a 1-1 1/2 short of the gutter. If yours is round about that as well, looks like Bachmann have erred on the side of caution and fat fingers.

Pity as the roof fits on quite snugly with out any jiggling about. Easy to sort, and sort I will have to as its right in front of the control panel!
