For Section 2, really only options A and B make sense - climbing over the pass at Baltic Farm Summit. I prefer B as it preserves independence better (also an argument against D).
For section 3, you could ease the gradient out of Wroughton by moving the route north a little and crossing onto the plateau above Bincknoll.

Looking at the map, I think you might be better with a single-ended design. I've roughly sketched an idea based on the turntable and the north end of the shed, with the small goods shed acting as a view blocker at front right; distillery sidings at the rear per your ideas; sector plate at left to act as fiddle yard and allow traffic to be transferred between the front and real goods lines. Sorry for the odd orientation, but I sketched it from the map.
BTW, a slightly smaller turntable would be better, but they seem hard to find.
You might get more responses with a post on the layout planning forum (possibly more than you want!).

Try watercolour pencils. You should be able to get a set with tones that match a range of brick and stone colours on the printed parts and the effect will be gentle enough to hide the cut edge of the sheet without standing out. You can colour the edges of parts before assembly by rubbing the side of the point along them.
